They are not related but they bonded together in surviving the zombie attacks. Due to the experience that Joel had with his daughter, he vowed to protect Ellie at all cost. Although Druckmann stated that The Last Of Us 2 is a complementary story of the first game, we might have seen Joel the last time in The Last Of Us 1.
The rumors about Joel not being part of the sequel intensifies when the first trailer of The Last Of Us 2 was released. During the 3 minute video, Ellie keeps on reiterating the word “I”, when supposedly “we”, assuming that Joel is still there. And another clue is when “Joel” walked into the room and asked Ellie "What are you doing, kiddo? You really gonna go through this?" By comparison, those dialogues might sound absurd to anybody but by comparison, Joel and Ellie don't use those words normally.
